Air bubbles are what I think is the cause ... when they come to the surface and 'pop' they do form concave pits in the surface. Read Precision Polishing in the premium geeks section of this site in the tutorials section. Very helpful.

They may be that small that they don't notice until you put a coating on, try a ridgefiller first then apply polish. x
