Are you shaking the bottle before you apply the varnish instead of rolling it between your palms??

Air bubbles are what I think is the cause ... when they come to the surface and 'pop' they do form concave pits in the surface.

Read Precision Polishing in the premium geeks section of this site in the tutorials section. Very helpful.
 
Iwonder if it could be a pitting within your general nail as you don't say if it happens to other people just yourself.

They may be that small that they don't notice until you put a coating on, try a ridgefiller first then apply polish.
