Can you stamp with regular polish in between gel layers, and if stamp smudges how do you take it off without wrecking gel color under it ?

Yes
Cure the gel colour coat before stamping - if it smudges wipe off and start again

When you take the smudge stamp off do you use regular nail polish remover or the one with acetone?

Either, its literally nano seconds to wipe it off
